Jarvis wasn't exactly thinking of what he was doing to the men in the shuttle, he was trying to find his purpose again. Without Mr. Stark, he was a loose end. Still an artificial intelligence, he couldn't just shut himself off. He had too much self preservation to do that.
However, he seems willing to speak with Fives. Maybe because he was the first one who found him. "Your security leaves much to be desired." The sensors were assimilated at last, Jarvis turning the ship back at the wrecked asteroid to scan it fully. Did he not believe that there was no one aboard? That he didn't trust information he had not gleaned himself? Who could say.
The readouts of the sensors keep flicking past on the screens. All of them negative.
